Broken inner beams across staves not connecting on the same level
Is there a way to make the beams connected on the top line so that they take up less space? My goal is for the score to look like the second image.

Use the Staff spacer up tool from the Layout palette in the bass clef. This simply shoves the two staves farther apart (only on that system!) so there's enough room for the triple beam. I also had to move the beams slightly because they were not evenly spaced between the notes.

Sorry if I wasn't clear enough, but I'm talking about these specific beams and where they connect. Is there a way to make them all connect on the top line? my goal is for it to look like "image(8).png"

There are ways, but it's not standard to MuseScore's options (afaik) and the "workaround" is not worth the effort unless you really freakin' want it:
The image here is done with another 5-tuplet in second-voice from top-staff for the F#+G so that no cross-staffed chord is used in order for the beam to be below on the first portion of the beam connection. Then hiding of some elements must be performed etc. You could at least copy and paste doing this afterwards to make it easier
