Pickup measure messes up Lilypond export

I have noticed that having a pickup measure messes up lilypond export so that most bar lines are missing and the piece is output onto one line which goes off the end of the paper. Attached is an example. I don't know how to read lilypond very well so I'm not sure what is wrong. Note that the pickup measure is meant to be 3 quavers
