They have probably been made invisible - they show up gray in the score so that they can be selected and edited but don't show up in the print version. You can select them and tick the visible box in the inspector, or toggle their visibility with keyboard shortcut "v". If that is not the problem, come back here and attach your score.
Still no luck in figuring out what I did. here is the printed PDF and the Musescore itself. I can do screen shots if that's easier to look at. Thanks in advance for any ideas you might have.
Yup that did it. Thank you. I did look at the visible option under just the measure properties, but it was checked so I didn't think of looking at the general properties of the entire score. Thanks again for your help.

Do this:
1. Press Ctrl + A (selects everything).
2. In the Properties panel, place a check mark in the 'Visible' box.

Invisible elements do not appear in the music when printed out or exported as a PDF or image.

If show invisible was unticked they wouldn't even show up greyed out.
