When there is a key signature of C major, I notice that when I have a bar with an altered note, (eb) for example, later in that bar if I insert an (E natural), there is no natural sign, even when I move the note up and down through flats and sharps.

I'm not able to reproduce the problem you describe. Could you attach a score that shows the problem?
(Tested using r.2205:2265 prerelease and r. 2440 nightly, Windows XP)

Since sending that message, I reinstalled MuseScore and can no longer replicate the problem.
