Rests and Issues with Note Input
Not sure why this is happening, but I have time signature set for 3/4, but when I input notes for the bass line it does not erase the rests (meaning now there are six beats to the measure). Then when I input notes for the treble line above the bass line, it is adding more rests into the measure increasing the count to 9 beats for the measure. Not sure what exactly is going on. Anybody have any ideas on why this is happening?

Check which note input mode is selected. It seems you are probably in insert mode. The "standard" mode is called "Step-time". See https://musescore.org/en/handbook/3/note-input-modes
If Steve's answer isn't the cause of your issue, then also check whether you're using voices as intended; namely by starting with voice 1 on each staff: https://musescore.org/en/handbook/voices
