Download individual PDF part problems

I have published a number of scores for recorder ensemble. Some of these have two parts for the alto recorder if these are downloaded directly into the musescore software all is correct. The full score is also ok if downloaded in PDF but if the individual alto parts are dowloaded as PDFs both of the alto parts come up the same? Can anyone help?
