Can you detail the steps you take - with intent to transpose, what?
For example, I frequently transpose X-number of measures, to a higher or lower octave. The way I do it, 1) select the measure(s) I want transposed, 2) click on Tools -> Transpose, then 3) pick the manner of transposition. Many times, in that form, I choose "By Interval" then Up or Down, then remove the check mark from "Transpose key signature", then in the pull-down item (it says "Perfect Unison" to start), I choose the degree of transpose.
Others here may ask you to upload a score, if you have such.
