How does one create extra space between orchestral parts. The low E for clarinet is being read as a high note for the bassoon.

Format>Style>Page and increase the minimum stave distance. That setting will apply to all staves.
To increase the distance between two staves only add a spacer down to the upper of the two staves from the Layout pallet or right click on the lower of the two staves and in staff/part properties adjust the Extra distance above stave.
