I'm not sure but I'm guessing that you are in Insert mode rather than Default (step-time) mode. At the right of the toolbar, the note entry button has a little drop-down on it. When you click that button (or hit N, which is that button's shortcut), does it show a "pencil" or a "quarter note, plus sign".
In Default (step-time) mode (the "pencil" icon), notes entered overwrite the rests and (more importantly) leave the length of the measure the same. In Insert mode (the "quarter note, plus sign" icon), notes entered are inserted before the currently selected note/rest, thus increasing the length of the measure.
Most users, most of the time, use the Step-time entry mode. If you have gotten into the wrong mode, click the little drop-down arrow at bottom right on that button and select Default (step-time) from the menu.
