Run the plugin that colored them a 2nd time
I have a similar problem but not using an add-on. There is a keypress combo I used by accident and not able to duplicate which made a selected measure notes grey.

My guess is that your "keypress combo" was simply pressing the V key. This makes things invisible if you print it but still showing as grey on-screen by default.
