If time signature is changed or removed all line breaks disappear.
Not sure if this is intended but is a definite problem if time signature changes within the score.

I think this depends on the different spacing of notes. Attach an example (* .mscz) would help.

Well, it's only a problem if for some reaosn you change time signatures *after* deciding upon the final layout of your score - which would normally be quite rare, since time signatures would normally be one of the *first* things you'd be setting, and line breaks normally among the *last*.
Anyhow, it's not really possible to preserve line breaks when the time signature changes - the barlines won't even be in the same places. Also, would you want to keep the same number of measures, or same number of beats? We could make a guess, but it would be wrong more than half the time. It's best to simply wait until you are done making substantive changes to your score before adding line breaks.

I probably would have been better off reading the Handbook in it's entirety before writing scores but thought remembering everything would be impossible. Writing the score and then entering line brake is obviously the only method.

I had a similar issue, but it was section breaks that disappeared. I am arranging a suite, so I am pasting in sections. If I change a time signature,the end of a movement has the time signature of the next movement displayed, and it won't disappear no matter what I try. I could hide it, but I still have a trailing bar after the double-bar line.

I don't understand the part about time signatures you can't delete. You might want to add to my issue report and give precisely step by step instructions to reproduce the problem you are seeing, and ideally also post the score you are having problems with (although steps to reproduce are usually more important).

I have the next movement starting on the next page. Therefore, the system puts in a cautionary time signature at the end of the line which should only be a double bar.

OK, but does it not go away if you add the section break back (or right click the "main" time signature and say "Hide courtesy time signature")? If not, please post the score you are having problems and precise step by step instructions to reproduce the issue.
Edit: ah, I can reproduce, if it add the section break *after* the page break, it's too late. Adding it *before* fixes it.

So deleting the page break and then adding it again seems to cure the Courtesy Time Sig issue. An easy work-around is the next best thing to a fix!

I've just hit this, and it's been a nuisance (till I found the way round it). As I've been importing scores from Overture, the option of entering time signatures before notes doesn't apply. Besides, it's reasonable to change one's mind in some circumstances, e.g. replacing 4/4 or Common with Cut-common, or vice versa: in this case the barring is unchanged, but MS2 still zaps the line breaks.
In my case I've created Susato's ¢3 time signature, based on 3/2. If I take that from my custom palette it zaps the breaks, but if I recreate it each time via Time Signature Properties, first on one staff then pasting to the others, all is roses. That's the work-around. (I also use the cut-circle time signature in "Other", editing 6/4 for the Galliards: three cheers for providing it, Musescore!)
Incidentally I can't quite get my head round Time Signature Properties. Why are Global Value and Actual Value greyed out? or at least, what are the greyed-out adjustment arrows doing? Is this a hang-over from a previous version, or a thought for the future maybe?

Global and actual are inherent attributes of the time signature, not minor variations you can tweak while keeping "something else" the same. There would be no "something else" to keep the same. But the values display in the dialog so you can see what you are setting properties for.
