Transposing with correct stem direction
When you enter notation, the system correctly places the note stems up or down according to convention. However, if you transpose a song, the stems will be wrong. I know you can select a note or a section and click "X" to reverse the direction, but that requires that you have to check every note and correct the stem direction manually.
It would seem to be a fairly easy fix to run the transposed notation through the same stem direction function that is used during the note entry process.

Works here, so you must be something different from what I'm doing. So we'd need a step by step procedure, and also need to know which OS your one and what version of MuseScore you are using.
I'm using Windows 7 and MuseScore 2.0.3, and any of the options in the transpose dialog do take care of stem directions
Stems *do* correct automatically in most cases. The one case I know where they don't is for pieces imported from MusicXML that have the stem direction "baked in" - those stem directions are then locked. To unlock them, select all then press Ctrl+R to reset to the automatic setting. This also holds for any stem direction that you set and therefore lock in manually (eg, using "X", or the Inspector) before transposing.
If this doesn't allow you to solve your problem, please attach the score you are having trouble with so we can see. But most likely the Inspector will show that those stem directions *were* already locked in and need to be reset. Hopefully you will remember how they got that way.

Thank you so much for the heads up about using Ctrl+R to reset the automatic setting. Yes, I am using MusicXML files. This will save me a lot of time :).
