Colors

When I change the color of a note (nothing fancy, I just want to grey out the hoboe voice when I copy it on the Bassoon track so that it knows when to wake up) it seems that if there is a dot, it stays black. So does the ledger line and the stem.

Well maybe it's not a bug but a feature ? Then there SHOULD be a way to select a note WITH its stem, dot, ledger line, sharp or flat sign and so on.

By the way, when I want a note to be invisible, a ALSO wish its stem to disappear. Maybe I missed a feature.

If I understand correctly, just be sure to have the have "chord" selected - not just the notehead. One way to do that is to hit Esc to clear selection, then Shift+click the note. Or just Ctrl+click the individual parts of the note you want to select. Not totally clear what you are trying to do here or I could advise you better.

Further for selecting a chord via shift+select: sometimes it's necessary before to exclude other elements by using the selection filter (like dynamics, chord symbols...).
