Cross-staff Sluring Issues
When I put a slur on a cross staff note, the slur appears on its position in its original staff, and I have to move it to put it back in place.

Which version of MuseScore?
I usually add slurs or phrasing before I implement cross staff, and IME the lines move with the notes.
I can confirm that the behaviour does occur in 1.3 - I haven't checked the nightly builds.
As a workaround I suggest you add slurs and phrasing before cross staff.

EDIT: I have now checked nightly builds, and although the shape of the phrase is not perfect the line attaches to the notes in the proper positions.
