If Shoichi isn't right, your question doesn't make sense. You need to clarify it.
to clarify, I meant the flags that go from the note either up or down.
Generally (for SATB vocal scores) Soprano and Alto go up (both in the Treble clef)
and Tenor and Bass go down (in the bass clef)
most all bass notes I place in the bass clef, the "flags" go down (as I think that they should) however a few go up

If I understand (flags=stem): click on a note and press X.
Consider that the automatism respects the canonical rules. If you use Voices (https://musescore.org/en/handbook/voices ) on a closed SATB, the orientation is automatic.

What is normal is that Soprano & Tenor go up and Alto & Bass go down. When you put notes in voices 1 & 2, voice 1 points up and voice 2 points down. This is useful when the rhythms vary from one voice to another and keep the two voices distinct when they cross or go into unison.
If you want all of the notes on a staff to point in a direction, then select the staff, then in the inspector click the Notes button and change the stem direction from auto to the direction you want.
