Albums and stem direction
When I make an album and join them into a score, I noticed some stem directions are flipped. Is this behavior a bug or can it be disabled so it preserves the direction?

Albums don't exist in 3.0 at the moment and 2.x won't be updated any more. After the album feature is restored in 3.0 this can be revisited if needed.

3.0 is already released. In fact 3.0.1 was released today. See https://musescore.org/en/3.0.1.
As for the time frame for albums to be fixed, I wouldn't expect it before March from what I'm hearing, though it's not anything I can control.
I mentioned that you were asking about it in the issue report. The more people asking about it, the higher priority it will become.
