Key change not visible in parts
See the attached score. The score changes to D major (at marking "No. 3"), but the parts stay in F, only adding accidentals.

I can confirm the problem in this score. it is fixed if I delete the key change and add it back. I'm guessing maybe it is somehow connected tot he section break and the specific order you did things in (when you added the key change, the break, and generated the parts, etc). Can you remember more about how the score got into this state? If we can reproduce the problem from scratch it will be easier to come up with a fix.
