Edit > Preferences > Note input > Enable MIDI input vs. Toolbar > Toggle 'MIDI Input'

Those 2 don't seem to be connected to one another, the former does get saved in preferences, the latter looks always enabled after a fresh start, regadless of the former's setting, disabling it doesn't stick across a restart (not sure whether it should though).

Guess I found it in mscore/musescore.cpp, line 471:

      getAction("midi-on")->setEnabled(preferences.getBool(PREF_IO_MIDI_ENABLEINPUT));

where it should be:

      getAction("midi-on")->setChecked(preferences.getBool(PREF_IO_MIDI_ENABLEINPUT));
