This might be a stupid question but I'll ask anyway. Is there a way to add an audio file without going through Youtube?
I have this score that I've made some live recordings on. So, how do I combine the audio together with the score when uploading to Musescore?

You don't get to attach random audio files to your score when uploading (in part to prevent copyright breaches, after all nothing guarantees that that audio is actually the score you've been writing).
So yes, the easiest way is to go through the link-to-YouTube functionality.
