Reading MIDI files

There seems to be some rough spots in reading MIDI files. I read in a simple piece I had in MIDI format, but it got the note alignments wrong, and wouldn't play the piece properly. It didn't play as the original, nor as the notes were displayed in the score as interpreted by the program.
