Mismatch of octaves in score versus part

I'm having several problems with this project. This post focuses on one problem in measure 44 in alto sax 2/Flute 2 part.

For that measure, the score (third staff) looks and sounds like I want it to be. However, the part shows the incorrect octave. If I correct the octave in the part (so that the instrumentalist knows what notes to play), then the score's octaves are incorrect, and play incorrectly.

Another thing I have noticed is that the key signature for this part is incorrect (two sharps), but the part is wrong. I can live with that, but just thought I'd mention it. There is another mismatch problem if I try to fix it in the score.
