Flute in score exporting at different tempo than rest of instruments

Hello,

I'm trying to export a piece as a .flac file but, when placed in another software, the flute section, specifically, exports at a different tempo than the rest of the file. At least, in post the file is longer and doesn't line up beat-wise.

Help!
