FYI, I opened this up in the latest 0.9.6 beta, and the 8th note stems in measures 11, 12, & 13 went all the way down the page. I'm assuming you wrote it in 0.9.5? Not sure what caused it. I'm attaching a screenshot, which is different from the PDF you included (which looks correct).

It was made with unstable prerelease for version 0.9.6 revision 2148, platform Ubuntu 9.04.

Attached new file for version 0.9.5. (I made it whit 0.9.5 rev 2012, win vista) Hope works!

The problem is 0.9.6 beta can now beam across bar lines but has trouble with beams that continue across multiple lines. If you open the Beam Properties palette and click on the first note of measure 12 you will notice that it is marked "middle of beam" If you double click on "start of beam" then it fixes the problem.
