Are you using MuseScore 1.x? If so: this is a known issue with repeat barlines and 'play repeats' being enabled. Fix in 2.0, one of a million reasons why you should upgrade ;-)
If this does happen in MuseScore 2.0.2 still, please share a score and exact steps to reproduce.
