Notes don't line up when scaled by 200%
I need my sheet music larger, but when I set the zoom to 200%, notes that should line up, no longer do. Is that a bug, or am I doing something wrong?

Yes. No one is doubting that you are seeing a problem. Either you have done something to cause this or the software has a bug and to determine which we need to see the actual MuseScore file.

Furthermore, starting with a "good" measure (like #6) and flipping a stem causes a misalignment:

It is apparently an mxl import. And this problem is not specific to 3.6.0, which this score had been last saved with (you mayn want to update to 3.6.1 though, even if that doesn't fix this issue), it happens in 3.5.2 too, so not a (recent) regression

You, or whoever created this score, did not use the correct method to scale it. It still should have worked, but this is a known issue with the method used here, which was not intended for this purpose.
Specifically, this score is using the scaling in the Staff/Part Properties for each staff individually when it should simply be using the global scaling in Format / Page Settings. The easy tipoff is that the curly brace didn't scale.
The issue with voices not aligning when using individual staff scaling is #284783: Increasing staff size results in notes of different voices to not align anymore
