Is there a way to set the tempo of a score so that
it stays with the score after you save it, and
open it next time?

40% is not a tempo. 40% of what? Tempos are expressed in beats per minute, like 60 (a slow tempo), 120 (medium), or 180 (fast). So, go to the Tempo palette, add one of the markings you see there, then edit it to give whatever tempo you want. Listen to the playback and adjust it until you get what you want, if you're not already familiar with how tempo markings work in music and don't own a metronome (the way people traditionally figured out tempos).

(Next time if you have a question like this try referring to the handbook before posting these, it has been an invaluable resource to me and I'm sure it will be for you too.)
Open "Palettes", open "Tempo", select the measure where you intend the tempo marking to go, double-click the image with the [quarter note]=80, double-click the tempo marking that you just placed, change the number to the intended tempo. I hope I answered your question. :)
