Instrument change? help!

Hi,
So I've learnt how to import a MIDI file and stuff but I can't work out how to change the instruments.
Okay that's not true, I can change the instruments... but say i upload a flute trio and want to change it to a flute, clarinet, alto sax trio i can do that much but then if its too high for say, the clarinet i don't know how to change the register without the key-signature also changing and screwing up my piece... how do i change the register without changing the key?

What you are asking is how to arrange a piece of music for a different set of instruments than that for which it was originally written. This is not something that MuseScore (or any other program) can do for you automatically; you, as the arranger, will have to examine each of the instrumental parts and make the necessary adjustments to render it playable by the new instrument you have chosen. That may mean moving certain sections up or down an octave, or simply changing a particular unplayable high or low note to the third, fifth, or sixth of the chord in which it appears. These are musical decisions, and you have to make them--not the program.

Sometimes the easiest solution is to transpose the entire piece to a different key. Music written for traverso flute (such as the Telemann Fantasies) is often transposed by a third or fourth to render it playable on an alto recorder, for instance. But it depends on the piece, and the instruments you choose for your arrangement.

I think what you want to do is change octaves that certain sections are in. The way to do that is to select the section of notes and press ctrl- down arrow on PC or whatever you equivalent is. You can repeat it as many times as you like or need to. If you go too far just reverse it by pressing ctrl- up arrow. If you want to do a smaller change in keys you need to select everything (ctrl-a) and either use the arrows alone or use the notes|transpose... and allow it to change the key. It is easier to use the transpose dialog because you don't need to decide what key you stopped on.
