Assuming the iPod is capable of playing MIDI files at all,, then sure. MIDi files from MuseScore are not special in any particular way.
If you dont' have a MIDI player on your ipod, you can save your score in WAV (File -> Save As) and then put the wave file on your ipod. I guess iTunes will convert it to MP3 by itself.
