After having input a MIDI file, there should be an option to delete an entire instrument track/part with one click.

MuseScore is not a sequencer. If you want to delete an instrument, you can go to Create -> Instrument and remove the instrument or staff there. A one click shortcut would make the UI more messy since there are no one click thing you can do on the score itself currently.
