Formatting Error
On some scores, every time any change is made, like adding dynamic mark or editing text, the whole score re-formats, making it hard to do anything to the score. Sometimes it only does this in the latter half of a score.

That's a limitation in 2.x. It is best to edit the score in continuous view so it jumps less. Hopefully this will be fixed in 3.0 whenever that comes out.
It is normal that some changes will cause a measure to get slightly wider or narrower and thus force a measure to a different system. It's possible that some sort of bug is causing this to happen in your score even in cases where it shouldn't, though. What version of MsueScore? We fixed some issues in this area for 2.1 so be sure to update to that if you haven't. If that's doesn't solve your problem already, then you can add line breaks to lock in the current layout.
