I'm sorry, I'm not really understanding what you mean. Are you saying you have a MIDI file of the form shown on top, and you want to somehow find a way to automatically turn it into something more like the bottom? Best would be to quantize the MIDI file in your sequencer to remove the note overlaps - right now all your notes are overlapping. That's not "echo", it seems you simply held on to the keys too long when recording.
