Use whatever your Operating System has do deal with this, either GUI tools, e.g. Windows Explorer or command line tools like in Linux the 'rm' command
If you can see invisible files, you are probably seeing something like myfile.mscz and another file called .myfile.mscz, notice the different punctuation on the second. It's the one that would be invisible and be a backup. Deleting it won't hurt anything, but is created or replaced every time you open the other file as a backup.
