How do I upload a score with a custom soundfont with the current version of Musescore?
This is the file in question, but in general also. I tried saving the soundfont to the score and setting it as the default in the synthesizer, but when uploaded to Musescore's website I still hear the default soundfont

You don't have to set the soundfont as default not do you have to save the soundfont configuration to the score. All you need to do is check the "Upload score audio" button in the "Save Online" dialog.

When I go to the "Save Online" dialog I'm unable to check that button, it's grayed out. Is there anything that might have happened or something that might need to change? Thanks!

You need to install the lame library to create the MP3. See https://musescore.org/en/handbook/file-formats#mp3.
