Grace notes not aligning properly
The 32nd grace notes and 16th grace notes are not aligned. By not aligned, I meant both sound and placement. This is from Prokofiev's 3rd Piano Concerto. Is there a simple workaround?

The picture looks like it's from the PDF you are copying, can you attach your .mscz file so it can be examined?

I think it would work just the same way if I, or maybe yourself, transcribed in another empty score. I'm unable to attach the file because I'm having a vacation, and my file is at home.
The workaround is to give an x-offset to the grace notes (chord section of the inspector) to improve there.
I suspect the not-alignment is due to the fact that grace notes don't really have a duration; although I agree that here the intent is clear and I would interpret those grace notes indeed as linked in time.
For playback you should be able to resort to the Piano Roll Editor.
See attached minimal example containing both the default unexpected placement as well as an example of expected placement in which the x-offset for the grace notes has been altered.
(Note that I've altered the grace notes in the top staff as well, as they're otherwise glued onto the ledger line/accent marking of the main note)

Now that I'm back from vacation, I looked at the file, the notes are aligned but the sounds doesn't. Is there another step to the solution?

For playback you should be able to resort to the Piano Roll Editor.
That's a step I didn't take in the example file created.
See https://musescore.org/en/handbook/3/piano-roll-editor for more information on how you can correct the playback timing.
