Audio playback plays a different note than is written
I've had this happen twice so far and don't know how to replicate it. Sometimes (I think it happens when you move a note up or down on the staff) a note will play a different note when you click on it or use playback. It can be fixed by deleting and re adding the note.

You changed the 3rd note's/chord's x and y offsets. Select and reset
I'm guessing you are trying to drag notes around as a way of changing pitch. That can work, but it's not very efficient, and it runs the risk of accidentally changing the offset rather than the pitch (depends on single vs double-click, for example). For changing pitch, better to use the arrow keys.
