Variation on a theme of beaming

I think that I'm getting the idea of rhythm stems and beaming, i.e. showing where the beats are rather than showing the note duration, so I think that this layout is correct:

However, it appears a bit cluttered compared to this:

So should I actually use the latter even though it obscures the 3rd beat slightly in voice 1?

No, you shouldn't. You had it right the first time. It's vital people understand where beat three is, if you want things read reliably & correctly. Don't think of it as clutter, think of it as helpful and necessary additional information.
