Deleting the 3rd voice note/rest with a dot
When a note (or a rest) accompanied with a dot, by selecting the note/rest, the accompanying dot itself is deleted, as well. This works for voices 1 & 2. For a note (or a rest) of the 3rd voice, however, the note (or the rest) itself is deleted, but the dot still remains. It has to be manually deleted.

Although this doesn't justify the behavior you are experiencing, you might want to try making invisible the third voice here instead of deleting. Doing so on a dotted rest probably will make invisible both the rest and dot.
Interesting, for me deleting a dotted note in voice three replaces it with a dotted rest which is exactly as I expect, but the dot does indeed remain on screen. It's gone "really", and it fixes itself on save and reload, but definitely a bug. I encourage you to submit this to the Issue Tracker, category Function, severity Minor, workaround Yes.
