3/4 over 4/4 (local time signatures)
I'm trying to arrange what's in the screenshot for piano. The result is what's at the end of the unfinished score (before the empty measures). It doesn't align like it does in the original score. Am I doing something wrong?

Your picture is showing something different from what local time signatures are designed for. Local time signatures in MuseScore are for when you want the measures to line up between instruments but be divided different - eg, the same exact measure with barlines that line up but four beats on one staff and three on another. So the beats are different lengths. Your picture shows the beat length constant, but the barlines differing. To do this, hide the regular barline on the staff you want then add a "fake" mid-measure one from the palette (eg, click the note you want it to appear before then click the barline in the palette).

Another question. Because of this I have to change head types of notes so it makes sense, so for example I turn two tied crotchets into a minim by hiding the second note and the tie and changing the head type. How can I do the same for rests? It doesn't seem to have the same options.
edit: Nevermind, I worked around it by joining bars.

Is there some plans to allow in the future to enter such scores in MuseScore as "true" 3/4 and 4/4 instead of cheating with hidden barlines ?

Hope so. Doing it this way is quite time consuming and confusing.
