This is a strange one.

  1. Right click Pad Synthesizer staff and select "Staff/part properties..."
  2. Make any change to either the Short or Long Instrument Name
  3. Click OK
  4. Bass clef changes to Treble and all the notes shift way down accordingly.

Workaround is to then go and put the proper clef back in place.
