How to prevent the bass clef from bouncing between bass and treble clef in Musescore piano score?

Also, is there a way to prevent chord notes from not being in a straight vertical line? (see 'note' example)
Also, is there a way to have Musescore 'see' all notes in a vocal treble clef as 'voice 1'?

I don't know what you mean by having the bass clef bouncing around. The only way it can move is if you move it explicitly.

I don't see any attached example, so I don't know what you mean about the chord notes.

Re Voices: to have MuseScore see all notes as Voice 1, you would have to set them as Voice 1 originally, or move them there. If you have some notes in Voice 1 and others in Voice 2, simply add the notes into Voice 1 and delete them from Voice 2. If that's not what you're talking about, attach your score and describe exactly what you want to happen, and exactly where in the score.

What you forgot to mention, and yet this was the essential information, is that your score is derived from a MIDI import. This is a far from ideal format, and the result of the import sometimes/often gives this kind of inconsistency (clefs) and mess (completely mixed voices), among many other annoyances...

The merit of V3 was the presence of an import panel (image below) that allowed you, in advance, to deal with some of these problems (you could choose to have everything reduced to 1 or 2 voices, and a single clef, for example). Oh, sure, it doesn't solve everything miraculously, but let's just say it reduces the editing workload.

The removal/absence of this import panel in V4 is a regrettable, incomprehensible and extremely detrimental regression. Of course, if you can work with the MusicXML format, it would be much better (but that's not always possible).
