Same note playback issue
When playing back my pipe organ score, if two of the same note are played at the same time and one note is shorter than the other, the shorter note takes precedence and the longer note also stops playing when the shorter note ends. My best guess is that there's an issue with some function that stops the currently played note and doesn't account for two of the exact same note being played simultaneously. The issue also persists across staves, so playing middle C at the same time on both staves will still cause the issue.

Make the shorter note silent

That's not a feasible solution for constantly overlapping melodies. MuseScore 3 didn't have this problem either.

I'm pretty sure it did too.

If it did I wouldn't be having this problem- I've used MuseScore 3 up to this point without an issue.

You just can't release a key and not release it at the same time

Does this instrument have 2 separate keys for the same pitch?

2 or more usually

So same pitch but on a different manual?
Wouldn't that also mean a different sound?

It depends on what stops are pulled- MuseScore doesn’t distinguish between manuals and organ stops because it’s just a sound font.
See https://github.com/musescore/MuseScore/issues/13853, apparently this got fixed for Fluid, MS Basic, but not for Muse Sound, see https://github.com/musescore/MuseScore/issues/14746
