No you can't scan directly from MuseScore. You have to enter the music manually. See https://musescore.org/en/handbook/note-input
We do have an experimental service at https://musescore.com/import where you can send a PDF and eventually get a MuseScore file back but the input needs to be very good.
But once you get the music into MuseScore - whether by entering it yourself, using the experimental PDF import facility, or a third party program like SmartScore which I believe you have mentioned using, then yes, transposing is easy: Ctrl+A to select all, go to the Notes menu, click Transpose, and select how you want to transpose (by key, by interval, etc).
