Reading the thread that ZackTheCardshark linked, I have to say that I am experiencing something similar -- A5, Bb5 and B5 on the E string do sound a little flat to me, but G#5 and C6 sound ok (middle C = C4). I am running MuseScore 2.0.2 (64-bit unsupported build) on Windows 8.1.
