Changing Time Signature Properties - Note Groups changes single staff only
Not sure, if it is a bug, or feature.
If have score with multiple staves (instruments) and change Time Signature Properties - Note Groups, it changes only single staff.
(But all time signatures are highlighted)

I would say neither, it's working as designed but while it could occasionally be useful, it's not really that useful.
I strongly recommend against making this change, since it decreases readability very significantly, but if you are trying to reproduce a historical source from the days when this beaming was common, the way to do it is make the change in one place then Ctrl+Shift+drag your modified time signature to a palette. Now you can add that custom time signature for the specific cases where you need it.

The reason that it only affects the staff on which you changed it, is (aside from making exactly that possible) that there is no guarantee that all staves have the same time signature.

Good point indeed. Still, probably this could be improved. Like, it could affect all staves that share the same time signature, or all those with no "time stretch" applied.

But I can clearly see before editing the properties all time signatures across all staves ARE selected and are all the same. If the time signatures are different, then I'd imagine the dialog to edit properties would look differently and only allow operations that can sensibly apply to multiple time signatures that aren't the same (as the inspector does normally).
It's not intuitive that the behaviour of editing properties is the same whether a single time signature is selected vs multiple ones.

Inde3ed, it's a discrepancy. One issue with changing the behavior is there is no guarantee the selected column of time signatures are all the same currently. Still, we could the standard thing of graying out settings that aren't consistent across all selected elements, as we do in the Inspector. Eventually I think it's hoped to incorporate all this directly into the Inspector anyhow.

MU4 is broken here currently, it has a change time signature button that doesn't do anything. I'd fix, but I assumed someone else was working on it. It does seem an area where some more UX design work is needed before jumping into any code.
