Ledger Lines below the Treble Clef
I'm pretty sure I encountered a problem while trying to arrange a piece of music, a problem that I believe has a solution, but I'm not sure what it is.
I was trying to write a chord {C9} with C octaves on the left hand (bass clef) and an E - G - B - D on the right hand (treble clef). My problem is that the E (intended to be part of the treble clef / right hand) is too far below the ledger lines, and then turns into a note on the bass clef.
Is there a way to make this E note be a part of the treble clef? Could I somehow extend the ledger lines to go further down the staff?

I don't understand what you mean. Ledger lines can go down a very long way. Can you post the score in question and highlight the note you are having a problem with?

Sorry for the vague explanation, but I went back to my score and fixed the problem. All I needed to do was selected a desired note, click Layout > increase stretch, and then drag the note down to the ledger lines I needed them to be at.

Sounds as if you're inputting notes with the mouse. MuseScore needs a point on which to decide whether you're aiming really low on one staff or high on the next one.
Possible workarounds:
1. Use the keyboard
2. Input the notes on a higher octave with the mouse, select them and then use Ctrl+downArrow to move them down per octave
3. Put a spacer in between the staves and stretch it, more vertical whitespace to click in.
