In order for us to understand the problem you are having, it would help if you attached the score you are having problems with and gave precise step by step instructions to reproduce the problem.
I've this problem with all my scores. In order to reproduce the problem, let take a score with, for example, 10 measures. Then enable, cyclic play. Start playing,wait, for example, musescore plays 3 measures. Then try o click on nineth measure, musescore won't go in here, it will restart from the first measure. This don't succedes while not using cycle play.

Oh, so you are trying to force the playback to jump *while* the score is playing. Yes, I can see that this starts the loop over. I'm assuming that's a bug and not by design, although I'm also guessing the goal was to make it easy to start a loop over again since that is after all the whole point of loop mode.
I think it was probably the goal, but I also think it can be improved - for instance, making it so that clicking anywhere *but* anote or rest within the loop region starts the loop again, but clicking within the loop region still moves the playback to that point. That seems reasonable to me.
