Inability to enter courtesy accidentals
Here's the situation: this is the right hand part of a piano accompaniment (in Eb, 4/4) The upper voice is Bb (half note) -- A natural (quarter note) - Bb (quarter note). The lower part (on the same staff) is offbeat 2 note chords (Ab-F) on beats 2 and 4. I would like to to put courtesy accidental for the Ab in the lower part, but I'm unable to (the playback is correct in terms of pitch, however.) How do I do this? Thanks in advance.

Click on the A and press the flat button in the toolbar.
I'd suggest you make shortcuts. Go to Edit -> Preferences -> Shortcuts. I have set the following:
# sharp
' flat
; double-sharp
= natural
Then you just enter your notes as usual and click on the appropriate key. You can also quite rapidly go through a whole stave using the arrow keys and correct any that you my have missed during note entry.
Another issue, which is not directly related to this, is when you have, in the same staff, a lower accompanying part chord such as d-f-a flat and in the upper part (melody) at the same time, a b-flat -- initially, the second from a-flat to b-flat aligns properly, but when you fill in the rest of the chord (in the lower part), the notes in the second wind up on top of each other. Is there a way around that?

If you are referring to notes in separate voices and collisions not being handled well, that's definitely a known issue - see #3325: Seconds between voices overlap. Hopefully they'll get this working better in 2.0.
The workaround is to move noteheads manually - double click and use arrows.
