I have hide empty staves on because I have way too many parts to have them showing at all times, however on Musescore 3 Beta, this options is hiding some staves that DO have contents, they are all still playing back, just not all are showing.
This happens on both Single Page and Page View, but Continuous shows everything at all times, as you might expect.

EDIT: I forgot to mention that I do have all parts set to be visible.

That seems to be the case, I couldn't find any mentioning of this.
I think it's worth noting though that if the document starts with everyone resting on the first measure, (from what I've seen of this bug, it shouldn't show anything, but still play back), instead it only shows the highest stave in the file, (Flute I typically), regardless of whether it plays or not. I checked by clearing all of its notes in the first system, and restarting, and Flute I was the only one showing, even though it didn't even play.

The first staff seems to not have problems that succeeding staves have in a lot of issues. I don't know why.
