When I make an edit in a musescore2 file using musescore3 (in this case adding fingering text in the score) it won't save the edit. I am also asked every time I open the file whether I want to let musescore 3 do it's changes. It doesn't matter if I say yes or no.

You keep opening the same version 2 score. When you save the edited file, the first time it asks you where you want it saved. You need to 1. save it where it won't be confused with a version 2 score and 2. open that file from that time forward. In a directory listing both file types look identical.
