I spoke too soon. The flags remain until I have edited the score within the loop a few times and then they go. I suppose the obvious thing is to switch the loop off and on again.
DanielR, you are correct about what the manual says, but this is a feature I almost never use. If for some reason the blue flags are persisting it is a bug and can be fixed by the user in the play panel as needed. Perhaps further testing is called for.
@mike320 "If for some reason the blue flags are persisting it is a bug"
What the original post said is: "Flags disappear on playback", which seems to be the opposite of persisting. I was just offering a possible reason for the flags disappearing.

What OS (operating system)?
Works fine for me on Windows 10.
Flags remain until loop playback is toggled off.

From the Handbook entry:
-"The Play Panel allows you to make temporary changes to tempo and volume, to loop playback between specified points etc."_
If you are saving the file and closing it, any settings in the Play Panel will be lost.
